Why would they put a quest and set a story line laid out if the plan wasn't already in motion? Imagine how long will it take after the event to count those that did the quest, then later create the next step, then test it, and then eventually release it out in open?

They
probably have 2 story lines in mind, and partially developed. (The story developers got in an arguement about which way to go, so they are going to keep track of the number of people who do the quest, and let that make their decision for them.) And, as far as counting the number, all they have to do is keep track of each time the subroutine for Captain Rott is opened. A simple counter will do that for them.
