The first major quest is the recovery of the Pearl, and your primary foe there is the Navy.

I think the next major quest (Story Chapter) and the next Boss Battle, is going to involve the EITC and Beckett.

The Kraken shouldn't be a Boss Battle. It's a side issue. If I were Disney, I'd set the Kraken up as a spurious sudden appearance that you never know when or where it will occur. Totally random, and almost always deadly.

Jolly Roger should be the third story chapter. After a major defeat to the EITC and Beckett, then the pirates should find a way to rid the Caribbean of Jolly Roger forever.
