I don't think it's the position of the non combo skill that determines the amount of reputation gained, but the damage that skill does. Your example (adder/throw dirt) is correct though, only I believe it's because throw dirt does 1 dmg while adder is in the 30-60 range. I haven't tested this, nor have I pondered how to do so, but it's my theory.

I did recently test passive damage skills to see if I would lose reputation for doing more damage (i'm a gambler) with that particular weapon and it turned out that I didn't (for my staff or cutlass, didn't check barrage+nades). The staff had spot on xp across the board, XX level yellows gave equal reputation regardless of damage. The cutlass on the other hand had variance even before my passive damage was applied. After the test it ended up being roughly 2 rep per mob less than with no passive damage. If i wasn't limited by my skill and notoriety levels i would have ran a more extensive test and I'm sure it would have balanced out.

Anyhow, I'm not exactly sure why everyone is so obsessed with 1point skilling up for big rep/kill anyhow. It's like most of you completely take the time/kill from the equation. I've skilled up using 5 point skills and I'm doing very well. I tried the whole 1-2 redundancy method that seems to be preached about but it was far to mind seducing for me, not to mention I thought the reputation was actually slower.

P.S.S. Just ran a 100 kill test on barrage and nades and they seem to have reduced my xp per kill by about 4! Passive damage may reduce rep after all.
