When your ship is sunk, you need to go to the ship seller and click the repair button and pay to repair your ship before you can sail it again.

Also, If you dock your ship, a menu comes up and at the bottom of the first tab, it says repair your ship. Also note, there are bugs with repair ships both ways sometimes.

Be careful when you repair your ships because I did that once and when I deployed it, it said 'Navy Ship' for it's name and pirates started firing at it. I got thrown in prison for some odd reason. It was a light galleon too :'(
